Switching from a windows application to a terminal window inside an X2Go session by left clicking on the terminal window, a whole line of text gets selected inside the terminal --> clearing the content of the clipboard. Do you also experience the same problem? Is there a solution for this?

Out of curiousity: Have you tried MATE instead of Gnome? Or any other desktop environment? Just to have a comparison?
I guess there aren't that many Gnome2 users left these days, they have either wandered off to MATE for the classic Gnome2 feel, or moved on to Gnome3 (when not needing X2Go).

our (X2Go project, Arctica project) VcXsrv maintainer actually runs a
forked branch for X2Go-specific problems in VcXsrv on Github [1].
We experienced bad response habbit with the original VcXsrv maintainer
on SourceForge, so we decided to maintain a separate branch (with
immediate CVE fixes and an appropriate reaction time on bug
submissions).
Maybe you want to dump your bug report there, as well.
