I can't test MATE or Gnome 3 as it is not included/supported in Red Hat Enterprise Linux v6.5 --> since RHEL v6 is still wide spread in the enterprise world, I guess there must be a not negligible user base for Gnome 2. I made now a short test with KDE v4.3.4, and terminator under KDE also has the problem.
Before finding X2Go we used Opentext Exceed X-Server with the same environment (RHEL v6.5 + Gnome 2) and we didn't have the issue with the terminal copy+paste. That's why I concluded, that the problem is probably related either to X2Go or the underlying X-Server vcxsrv.
Out of couriosity I tried now to use xterm and Konsole instead of gnome-terminal/terminator, and they seem to be free from the issue. Unfortunatelly, they don't support the split screen feature that terminator does.
 
It seems the problem occurs if terminator or gnome-terminal is used with x2go/vcxsrv.

Out of curiousity: Have you tried MATE instead of Gnome? Or any other
desktop environment? Just to have a comparison?

I guess there aren't that many Gnome2 users left these days, they have
either wandered off to MATE for the classic Gnome2 feel, or moved on
to Gnome3 (when not needing X2Go).
