I recommend using Xephyr instead of Xnest. Xnest code is not so well  
maintained nowadays anymore.

You can also use nxagent or x2goagent like Xnest, which should work a  
lot better, too.

Do your issues vanish once you have stopped using Xnest for your tasks?
