I'd use /usr/lib/x2go/extensions/pre-runcommand.d.

Neither gets looked at by the X2Go Server scripts. Only  
/usr/lib/x2go/extensions is relevant.

Note that this scripts are not intended to be configurable. Rather as  
an extension provider for X2Go, you can drop your code into the  
extensions dir (via a .deb / .rpm package).
