I installed the server part on my Ubuntu 16.04 PC with two monitors (THis is my workstation I work with every day).

My client is a laptop, also running Ubuntu 16.04.
When I create a new session I see on my laptop both physical monitors from the server, divided vertically and of course blurred.
This is not usable. Can I somehow the client configure in way that I can switch between the two physical monitors from the server?

If you are connecting to the local X display, this isn't possible currently.
Alternatively, switch the scaling mode via Ctrl-Alt-R. Afterwards, the image should be non-scaled and navigation possible via Ctrl-Alt-Arrow keys.
I acknowledge that this isn't great, since the huge server-side window is still being transferred whenever something changes remotely.
A workaround would be to start a separate desktop session with the desired dimension - although some desktop environments don't support multiple concurrent sessions for the same user.

And a workaround for that is to start a very minimal desktop locally (say, an .xsession file that starts nothing but openbox and X2GoClient), then spawn the actual desktop session you want to use inside X2GoClient. That way, you can suspend the session and resume it elsewhere, with the option to resize as needed.

This is because you're using the "Local desktop" mode which is, in fact, only a VNC connection on top of your local opened session on your workstation. This is not the best way to use X2Go bcause :
X2Go is a remote desktop on top of X server remoting. This is NOT a tool that is used for remote access the way you can do with TeamViewer or VNC (even though there is such mode with the "Local Desktop" session). The "normal" way of using X2Go is with remote session through X server. But for that, you need a supported Desktop Environnement (DE) and currently some "modern desktops" are not or badly such as Gnome3, Unity or KDE Plasma.
MATE, XFCE, LXDE and some others works well but this will NOT let you resume an already opened local session, it will open a new session as if you were switching between local users on a workstation. You won't be able to resume your opened apps for example.
In fact, X2Go is basically suited for thin clients, yon don't even need to have a graphical local desktop or a GPU on the server side since the desktop is virtual.
