I've been using x2go for a while without any issues on Ubuntu 12.04. I've just done an update on the box, which updated x2go from 4.0.1.16-0~935~ubuntu12.04.1 to 4.0.1.19-0~1064~ubuntu12.04.1 and the nx libs from 2:3.5.0.27-0~446~ubuntu12.04.1 to 2:3.5.0.31-0~605~ubuntu12.04.1. (Packages installed via X2Go stable (main) PPA: https://launchpad.net/~x2go/+archive/ubuntu/stable)
I no longer seem to be able to connect to the box via x2go. I have tried client 4.0.3.2 under Linux and 4.0.2.0 under windows.
I have enabled debug logging on the server. I see the following in syslog:

Last 2 lines are repeated continually and don't stop until I kill the x2gostartagent process. Client is effectively hung until killed.

Over on the X2Go-Dev mailing list, some messages seemed to indicate that there's something broken with the build process for X2go's Ubuntu packages. I'm not sure if that is the reason for the problems you're seeing, though. Hopefully someone more knowledgeable about our Ubuntu packages will come to your rescue soon.

I was working before the x2go update, the machine has the unity-2d package installed.
Without that I'd expect to get a blank desktop - it's not getting that far, it's not even opening up the window the desktop is usually displayed in.

Which points to the problem:
The sanitizer() function in x2gosqlitewrapper.pl is strictly adhering to the classic Unix rule that usernames shouldn't be numeric. Whilst this is strictly true (because some utilities may mistake the username for a UID), our environment means that this is unavoidable (we want to tie into corporate wide auth and our usernames are purely numeric) and in practice not an issue (our usernames may be numeric, but as they are significantly longer than would reasonably be mistaken for a UID and I'd guess that this really isn't a problem on anything other than ancient versions of Unix).

Some modern versions of Unix have 32-bit (and probably 64 bit is comingif not here already) UIDs in which case you'd have to have pretty big numbers for them not the be confused.

Found the issue.
We run with numeric usernames (due to our corporate accounts having pure numeric usernames and a wish to use that for authentication). Historically this has been an issue with some old Unix/Linux tools (the username getting mistaken for a UID) however our usernames are sufficiently long that in practice this has never been an issue (and it possibly only affects really old versions of some tools...)
The temporary fix for me is to modify line 67 of x2gosqlitewrapper.pl in sanitizer(). The line is currently:
if ($string =~ /^([a-zA-Z\_][a-zA-Z0-9\_\-\.\@]{0,47}[\$]?)\-([\d]{2,4})\-([\d]{9,12})\_[a-zA-Z0-9\_\-\.]*\_dp[\d]{1,2}$/) {
I changed it to:
if ($string =~ /^([a-zA-Z0-9\_][a-zA-Z0-9\_\-\.\@]{0,47}[\$]?)\-([\d]{2,4})\-([\d]{9,12})\_[a-zA-Z0-9\_\-\.]*\_dp[\d]{1,2}$/) {
Notice the addition of the "0-9" in the first part of the regex...

Hi Stefan,
I was working before the x2go update, the machine has the unity-2d package installed.
Without that I'd expect to get a blank desktop - it's not getting that far, it's not even opening up the window the desktop is usually displayed in.

Hm, I'm not sure I want to add that to our packages.
That's non-standard-compliant and you're basically on your own when doing "funky stuff".
I agree with Robert, a full numeric username is ambiguous, because it *could* be a UID.
