The X2Go Client in Debian has been built against Qt5. Please check [1] for how to switch to Qt5 build.

Many thanks for your input! I'm familiar with Debian, but I would need more info about how to apply the patch exactly. Is there any step-by-step instructions?
On the other hand, is it only for Debian or available for Windows client as well?

Patching a Debian src:pkg is easy.
Drop a patch that applies to the upstream code into debian/patches and
add the patch file's name to debian/patches/series.
You can use quilt for managing patches: https://wiki.debian.org/UsingQuilt
Building the Windows X2Go Client against Qt5 is on the X2Go team's todo list.
