I am trying to run i3 inside the remote server using pyhoca-gui, but when I use "Custom Command" to 'i3' (also tried with 'exec i3'), it gives me a blank screen of remote desktop to local machine. Can you share how did you manage to connect to remote session running i3 with local machine also running i3?
Fyi, I could not get it achieved x2goclient itself, because if the local machine running x2goclient is also running i3 and the remote session, too, the key combination tend to execute only on the local machine running x2goclient, but not inside the remote instance of x2goserver, reportedly a limitation of nx-libs < 3.6 which is still in development and not available in Ubuntu 16.04 till these lines are written.

This issue has been fixed by installing manually all the components of x2go server from scratch (the precreated lxc-container from https://sourceforge.net/projects/ubuntu-business-desktop-lxc/ was the culprit). Now it works fine with pyhoca-gui.
In order to avoid conflicts with the same i3 keybindings inside the x2go client session and the host to the x2go client (local instance), I take the advantage of i3's pass-through capability by appending i3 config as follows:
mode "pass-through" { bindsym $mod+t mode "default" }
bindsym $mod+t mode "pass-through"
Loving pyhoca and i3 and x2go. Hope this is useful for someone in my shoes in the future.

We have a more sustainable fix for that, working for all desktop envs

With this changeset, you will be able to toggle autograb mode using
STRG-ALT-G. When enabled, all inputs end up in the nxagent session
while the pointer device hovers over it.
When toggled again, the current behaviour gets reinstated.
However, this requires some complicated test-setup using x2goserver
from Git master and nx-libs from github.com/ArcticaProject/nx-libs
(3.6.x branch).
