Yes, it's a known problem on the server side and its fixed in later versions, see http://wiki.x2go.org/ for info about where to find them for your OS.
Okay, I will try to find the latest releases (altough I am pretty sure we have that already installed) and install these.
But excuse my doubts, the thing is that this problems happens regardless whether the server is v2 or v3. It appears with x2goclient v3 but not with x2goclient v2 connecting to the same server (the same session even)...

After you have installed the latest X2go server-side package the
command ,,x2goversion'' should output something like this:
mike@minobo:~$ x2goversion cups-x2go: 3.0.0.2 x2goagent: 3.5.0.2 ^^^^^^^ x2gognomebindings: 2.0.1.2 x2golxdebindings: 1.0.1.0 x2goserver: 3.0.99.5 x2goserver-extensions: 3.0.99.5
Especially the x2goagent version should be as pointed out above.

However, this is interesting. Anyway. The problem you observed existed
with client v3, agent v3.4.* and was gone with agent v3.5.*.
