Could you try to find out, what exactly he re-compiled? We use qemubuild (a pbuild derivative) to build the Debian packages. Qemubuild creates a clean Debian squeeze/wheezy/sid chroot, downloads the dependent packages and then builds the packages of a Git project and at the end spits them out ready for dupload (Debian package upload utility).
I've asked him: "Can you tell me what you've recompiled from source, everything? Did you simply use dpkg-buildpackage on the Ubuntu source packages?"
His aswer was: "I downloaded the freeNX source and the needed bits from NoMachine and compiled the old fashioned way."
