I'm not logged in.
I've redid the configuration in all possible ways, I tried the client on windows and linux.
On any desktop x2go creates only 1 floating window, but if I call my script it does not separate the windows.

Well, they do have the desired effect for me, so it seems something's
going wrong on your end.

Maybe you reconnected to a suspended full-screen session (in that case,
your initial selection of PubApp/SingleApp will be overridden)?

Please make sure your user does not have a running or suspended X2Go
session, then verify you selected "Published Applications" and closed
the session configuration using the "OK" button, then verify the new
session you are starting is the one you configured for PubApp mode (I
would suggest using a descriptive session name to avoid any confusion).
