Some questions:
- What version of x2goagent are you using? Check with x2goiagent -version
- I suppose you updated the server. What is the client running on?
- Are you using CLIPBOARD (explicite paste from menu) or PRIMARY (past using middle mouse button)
- Am I right that it does not depend on the clipboard content?
- Do you have a clipboard manager running on the client side?
- Do you have a clipboard manager running inside the session?
- Does it work with a windowed session?

I should clarify that the problem occurs only when I copied something into the clipboard on the local machine and am pasting into the remote application. Copying and pasting entirely within the remote application works as expected.
From examining my system logs I see that x2goagent is crashing. I've reported this on the issue trackers from X2Go and openSUSE:
