That guess goes into the right direction, I'd say. Just a few days ago I ran OpenBox on :1 inside Xephyr, and made the mistake of clicking "exit" there. Zap, my actual session on :0 went down as well.
Is probably related to dbus. You need to unset the dbus environment beforehand.
