Doesn't sound like an X2GoClient issue to me. Probably $SOMETHING is different between how the stripped down Debian Linux used for the TCE environment sets up your screen, and how your LTSP setup does that. --> You could test that by setting up an X display on :1, and using ssh -X to display $SOMETHING in fullscreen. My guess is that a non-X2Go-exported remote application/desktop (or a local X application, for that matter) will be larger than the visible screen, too.
It would be worth comparing kernel/boot parameters and installed packages that are related to your graphics card and X in general.
