Well, I do not know. What versions are you using and what do the log files say?

Did you try to see what xev reports?

This look strange. Or is the fn key ISO_Level3_Shift?

Good question ;-). There should be files under ~/.nx and on the server nxserver.log under /var/log.

Since I am not an expert and x2go just uses FreeNX I would recommend to you to ask on the freenx-knx mailing list [1].
