The reported issue sounds dubious and I cannot imagine this being related to X2Go at all. I will test on a similar setup (Ubuntu 12.04 with reported X2Go package versions) later.

diffing the output of dpkg -l on two machines (one broken, one working) might provide a hint...
Also, since wine is involved, did you check the .wine directory? Maybe move it out of the way and see if it works with the defaults. Or copy .wine over from a working machine after moving your original out of the way.
