Could it be that you're using different methods, with one working and the other failing?
After all, there's Ctrl-C/Ctrl-V, Ctrl-Ins/Shift-Ins, copying/pasting via right mouse button and context menu, copying/pasting via mouse-select/middle-mouse-button, etc.
And IIRC, there are different types of clipboards on Linux, as well. See, for example, this link here: http://mutelight.org/subtleties-of-the-x-clipboard
